Default please help code 6 is happening......and....

I switched out my clutch and flywheel and this happens. Code 6 is ECT sensor, I replaced it w/ a new one and that's not the problem. So what I do next is take this to Honda and they tried trouble shooting this but they came to the conclusion that my ecu got damaged probably. But b/4 the clutch install my car was fine. I'm also running way to rich and my car start-ups are not good. After third start-up then the car will work. So please help me trouble shoot this. Open to any replys...... This is a 99 civic si w/ a jackson charger on it. thanks...

Check your harness near the sensor- It may have gotten damaged during the clutch install. It sits just above the trans- just follow the harness. Sounds like your dealer is just about worthless (unfortunate). This is a SIMPLE problem to diagnose. When you clear the ecu and turn the key on, does the MIL light up and stay on or does it go out and come on as you are driving (or trying to drive)? Make sure the correct connector is hooked up to the sensor- there are a few that share the same plug (like the one on the thermostat housing that switches on the fans)- I would check here definitely.
