Default need help asap

ok...first off.
92 civic si, 01 b18c1, skunk2 cams, mani, ecu, valve springs, retainers, etc.
now..motor was running fine. then i decided to do a valve adjustment. .15in and .20ex. after that I took my timing belt off cause i was on the phone. IDIOT! but anyways, also pulled the old plugs and checked them for wear. they were perfect...kinda tan. gap still at .037. ok now i put everything together, block on tdc then WTF. ex cam gear is on mark but int. camgear like 1/2 tooth off. oh..stock gears. me, a friend, tried the timing over 10 times. it wont line up rite anymore. Is the timing belt too worn now? I also was told that when you have aftermarket valvetrain and cams it will and can throw timing off and may break or loosen stock belts. ok...the wierd part is that its ONLY 1/2 a tooth off. not a whole but half. now the car idles like its only got 3 cyclinders going. and to top it off...all the plugs are black now and when you pull the 4th spark plug off....the car sounds the same. it doesnt make the car sound worse. everyother plug does except for 4th. i've tried a diff ecu and nothing. all you can smell is fuel. car misfires like crazy.im trying new cap, rotor, plugs tomorrow. but should i save my money and just try an adj. gear. any help will do...and sorry for this being so long...im totally lost.

dist. was never pulled and the firing order stayed the same.1342. the only thing i can think of is that the cap or rotor is not working properly. but i still cant explain the marks being so off.
