Default Loping Idle

I just finished an Ls/V-tec swap and everything is good except that i have a loping idle. I checked for vacum leaks and couldnt find any. They car was tuned by a mecahanic just to get it running but i havent had it tuned with hondata yet becasue of the idle. What are some simple things i can do to try and find the problem before i think it is something too serious. Any suggestions are appreciated. One thing that has just happen recently after i drove the car down the road was a CEL came on but the code was for an auto tranny which makes me think that maybe the ECU i have is for an auto car. Could this cause the idle to lope?
