Default Hondata auto/manual ecu question ..

Does it matter if I use an auto ecu (OBD-I P75), and Hondata? I need a clear answer on if the auto ecu can be modified to work in a manual application. Also, is there a way to distinguish from the ECU whether it's an auto or manual? Thanks.
