As far as clearance i asume you mean piston to cylinder wall clearance. And the answer is yes. The new pistons will be overlapping the area where the old pistons finished their stroke. If you have ever felt the inside of a cylinder wall you can kinds feel where the piston stops moving upward. The pistons needs the same measurment throughout it's duration of stroke.
So he machine shop would "hone" the cylinder walls to insure that every cylinder is the same for the piston the block is to revieve.
