Default ECU's Auto - Manual (the same?)

I am in the process of buying an ECU. I dont think it makes a difference since no plugs go to the tranny. Is there any difference between the two? I am not sure....Anyone..(EX: 90 EX Civic Auto)

the ecu itself can be converted to 5spd or from 5spd to auto, no biggie. The auto tranny doe shave sensors going to the ecus, I beleive conv lockup, but not sure since I hardly work on the autos.

they are physically the same but if you use an auto ecu with a manual car it will throw codes for auto lockup solenoid
