Default chipping an ecu

I have a 98 civic ex sohc vtec ecu and wiring harness for my b16 sir2 motor. The reason im using the ex wiring harness and ecu is because the car was acting up with the b16 ecu and wiring harness. Is it possible to chip my ex ecu to have b16specs? and about how much would this be. thank you.
