Default Car keeps dieing

I just got my car retuned on srt4 injectors yesterday and it was running fine untill last night. I gave someone a ride wiht prety low fuel level and I didnt think anything of it. As I was driving home the car died because I ran out of gas. I put more gas in and drove it home no problem. I woke up this morning to drive it and It was dieing every mile or so. Under light accel it would just die and not start for a few min. If i primed the pump like 3 times it would fire up wiht me giving it gas as it was cranking. Its now running a bit better and i can rev it all the way to red line and hold boost no problem but it still dies every once and awhile under light accel. I think I have either clogged my fuel system by sucking up some stuff at the bottom of the tank running it so low on gas or I may have messed up my fuel pump. Any other suggestions?

The car is a 04 civic on a d17a2 turbo set up and I have been running the set up all summer no problems untill the new injectors and retune.
