Ok what should i do with these? Take out the butterflies or wire them up to my PR3 to do what they are supposed to?

you cant control secondary butterflies with a pr3 ecu.
leave them open, change ecu's or change manifold

I was pretty sure that i saw a pin out diagram for a PR3 ecu with the output for the secondaries. Mine is chipped if that makes any difference.

Ok so in that case would it be of any benifit (daily driver) to hook up the secondaries to an rpm module, or should i just tear out the butterflies?

yeah your right 92 civic VX B18c, vacuum will close it and create a longer path for the air to travel which increases bottom end TQ... take it away and both side open and you increase volume and and shorten the runner which creates HP, but when you take the whole thing out, it shortens both runners and makes it more like a conventional intake. Also if you notice the picture the runners are different size diameters, which will increase the air speed on the smaller side thus creating more TQ as well.
You could hook up an MSD RPM activation switch to changeover at around VTEC like the factory ECU does... it would be extrremely easy to do!
Your choice.

Why if you disconnect the vacum line the default to open....

no vacum line hook up and they are open

yes, if you leave them open you'll lose a gang of top end...
just wire them to a rpm switch
