Default Alternator

I've got an 89 civic and I think my alternator is crapping out.
It's a stock 60A alt. I had it tested a while ago and it seemed fine, but the instrument panel flashes when the lights are on which makes me think the recitfiers in the alt are bad. So, I've been looking around at high output amps (>100A) just in case I want to upgrade audio or anything in the future. A question I had was if you can fit any alternator into any car. Is this possible? If not, where can I find a high output alt that'll fit my car?
Oh yeah, I plan on swapping my engine soon, probably a B16. I'm assuming if what I find will fit on the D15 I have now, it'll also fit on a B series. Am I wrong?
Thanks
