After swap, Electrical Charging problems....please help...!

First the battery goes dead, so I get a new one, very soon it goes dead, so then I figure its got to be the alternator. So I replace the alternator and then the battery still goes dead. I dont know why but for some reason my car is not getting any electrical charge???
Here's my setup:
99 GSR B18C1 engine & harness(OBD2), 93 Civic CX hatch & car harness(OBD1), 94-95 OBD1 P72 ecu.
It runs Fine when I put in a new battery, until it goes dead.
Even before I did any of the 'swap' wiring(IAB, 2 VTEC wires, KS) I had this problem. And now that its all wired up correctly and cleanly it still has this problem.
Is there some wiring that must also be done with the swap to prevent this? I didnt think so, I've never heard of this.
What I'm thinking is that there might be some problem with a wire or something that relays the message from the ECU to the alternator/battery to charge, any ideas???

Are you positive that the alternator is grounded correctly! And the plug is all the way in? If this is all there, I would inspect the wiring to make sure that there are no broken/cracked wires going to the alternator, or from!

I rechecked all the grounds and everything seems to be fine. And the wires appear to be in fine shape. That being said, I will give it another good look over this weekend.

How tight is the alternator belt? There should be NO play. Or as little as possible...
You need one person with a big goddamn screwdriver (or crowbar) to pry it outwards (towards the firewall) while you bolt the bish down. Otherwise its not gonna charge. If its tight and everything's wired up right, take the alternator to a local kragen or napa or w/e and have em test it.

Sounds like the car isn't charging. This happens sometimes with converting and OBD2 car to OBD1. My car did this with a stock OBD1 ecu in my 99 Si. The alternator wouldn't charge below 3500 rpms. What I had to do was cut one of the wires that the OBD2 alternators have that OBD1 doesn't. That wire prevents the alternator from charging correctly. I believe its A16 (ALT C wire) on the OBD1 side of the harness
