I don't know how far you are willing to drive but Arringdales in Hesperia is awesome as far as the work they do. They charged me $1592 out the door to rebuild my longblock w/ belt, tensioner and waterpump (I installed the long block myself). A lot of people are going to say thats too expensive but I'll tell you when I fired it up it was nice quiet and smooth. I've sourced engines elsewhere before and had knocking rattle traps after. They have a guy who does the blocks and a guy that does the heads and they are both good at what they do. They found a bent/warped valve (I suspect that was the tapping noise before the rebuild). The owner let me in the shop, showed me the valve, showed me the stripped head and block (spotlessly clean and decked). I feel that they care about their customers and try to keep you informed and make you feel comfortable.
I also had an issue with the waterpump leaking after about 5500 miles and they fixed it free of charge. They used a NAPA waterpump so maybe the quality was questionable but they did even give me the option of bring my own parts in for that, so I could have (probably should have) gone w/ OEM Honda parts for the timing kit.
They also have prices for piece work like resizing rods, hot tanking parts etc. if you want to do assembly yourself.
I am typically one of those people who doesn't trust mechanics and I will be doing business with them again. I also beat and whip my car up and down the Cajon pass and through the hot desert daily (186 mile daily commute at ~70-90 mph and stop and go in LA) and so far it's coming back for more.

Re: good shop to rebuild engine
I know of a shop or two in the Garden Grove area that do excellent work, but that excellence is not cheep. Remember you get what you pay for. If you want a solid build, these are the places to go. PM me if you are interested. I will not put the info in a reply because of all the haters.
