[searched with little help due to the controversial topic]

It's been about a thousand miles since my rebuild.
I have been using cheap oil and now I am thinking of synthetic.

How should I safely change over to mobil 1 super synthetic?
I am looking to change the oil every 3 thousdan miles.

Empty your dinosaur oil from the crank. Change filter, add synthetic. Repeat as necesary.

 

it's insisted to change your motor oil every 3000 miles.

 

You don't have to get every drop of your dino oil out of the crankcase. The synthetic and dino are completely compatible. Some people still use a flush, but it's not neccessary. I just switched mine a few weeks ago. I'm not going to change mine every 3000 though.

When is a good time to change over? 1k miles?

Follow your manufacturers recommendation in the manual with the car. It sounds like you have a new car, so I think honda's new service schedule is 5K for heavy duty and 7.5K for normal duty on the engine.
