skunk 2 IM on b16 head?
No. I have one on my B16a2 head with B16a2 fuel rail. I did have to make custom injector seals for where the fuel injectors seal with the Skunk2 manifold because the B16a2 ones were not tall enough.

Maybe it is different with a first gen b16 because that is what I have.

The intake manifold has nothing to do with the fuel rail other than three studs that you stick in it to hold the fuel rail to the manifold. You swap those off of your old manifold.
Fuel rails do make a difference on 1st and 2nd gen B16's. The bolt up correctly, but on 1st gens the FPR will hit the IAT on the #2 Runner. You can either get a different fuel rail or relocate you IAT to your intake piping and plug the hole where it would have went in the mani.

What is the best way to relocate my IAT to my intake piping?

yeah just plug the center hole fro the IAT sensor. I would tap it and put a plug with some loctite on it. I just drilled and used my orginal IAT sensor held in place with some zipties (ghetto) but works. If you can find a 96-00 civic there also in the intake tube so you may able to use those also
