Water pump, no. I can't remember if it has a mark on the gear.... If it does, then line it up with what your helms tells you to do.
Front balancer shaft oil pump - I always align them to the indent on the block. Look through your helms and you'll see what to line them up in reference to.

By the way, why in the **** are you trying to assemble a motor without a manual for? Are you going to german spec for torque values?
