Default I just can figure it out....Kinda long....

I bought my 90 honda civic si, about 6 months ago, maybe longer then that....who cares....When i first got it, I would drive over bump and I would hear this knocking sound. So I brought it to the shop, they did a couple things which did not fix it. They changed the rack n pinion, they changed the inner and out tie rods, and they changed the axles. A couple months went past and it was getting worse, especially when i drove in the rain. I was thinking it was my shocks/struts were bottoming out. So I replaced them with some Koni Yellows. Its still doing it. I dont know what the hell it is. But its damn annoying. If someone local wants to come and check it out, let me know. I will set something up. If yall have any ideas, hook a brotha up. Thanks.

are your suspension bushings worn? that could be the problem also since the inner/outer tie rod where replaced

I know this might be a no brainer, but check your exhuast hangers. if one is loose, it could cause the muffler to hit the bottom rear of the hatch. Im just throwing it out there.

Another no brainer:

Perhaps your swaybar is disconnected. My swap bar endlinks died on the stock bar a while back... rubber deteriorates.
