First modification to an ITR motor?

If it is the motor itself B18C5 as a hybrid project, it might be helpful if you listed your project goal. As well, there is a Hybrid forum here for discussion akin to this.
At any rate, I still suggest autocrossing and tracking the car as close to stock, as much as possible. The ITR itself is an extremely quick and capable car in the right hands.

If you are going to AutoX, learn to drive the care 1st. You may opt for handeling mods first rather than motor mods. The intake and exhaust on the R are pretty good for stock. Somone had a dyno with the AEM, Comptech IB, and stock. The IB did the best, and the AEM was not any better than stock, not for the $ anyway.
these question about what to do to the car, and most of these new guys haven't even driven an R to anywhere near what it offers...

I would definately agree that the first thing to do to an R is to make it very hard to steal.
As for the first thing to an R motor, Hmmm...I guess I'd say start with the basics and get a good intake/header/exhaust (the emphasis being on "good").

No kidding, why do ppl feel that they have to mod the car to make it better.
