Default since VAFC install - Car is much slower, and slow to climb through the RPMS

Just installed a VAFC, now my car is running slower than it should and I don't hear vtec engage any more. My air/fuel numbers look the same I have a 95 civic w/ a JDM B162nd gen motor.
When first driving it last night, I noticed that VTEC was weak and also that it kicked in to damn early. I found that it was set to kick in at 4800 RPMs. I changed it to 5800 RPMs, it worked fine after that, in fact it seems a bit more powerful than usual.
This morning, however, VTEC never engages and all my setting appear to be as they were yesterday, but I will look again.

Is there anyway to have the VAFC connected but have it leave all the stock setting alone?

I have no Check engine lights, and have driven about 80 miles so far.
