There is no such thing as a 'automatic' motor and a manual one.

well no ****, i didn't mean "automatic motor" literally, i meant that it came out of an automatic, and i wasn't sure if i needed to change out the wiring harness or anything different since it came out of an auto.

It's not such a dumb question, if you were 'brought up' on a different make than Honda. Some carmakers use different cams or different fuel or timing maps in the ECM. As far as I know, Integras don't have any hardware differences.

PS... You'll need a flywheel and it's bolts, since the motor from an auto-trans car doesn't have one. It's called a flex-plate and the bolts that mount it to the crank are too short. The bolt holes in the crankshaft itself are the same.

Yea, a couple of things are different.
A/T equipped cars have an EGR system. you're gonna have to address that and there are some extra wires for the A/T in the engine harness.
The IM and maybe EM are different and of course the vacuum lines.
My pat answer for all these issues though, is? Got Helms?
It will answer all your questions.
