Help my cars filling with water
If your window seals are dry the only really plausible thing I can think to check would be your door seals. I'd also recommend you double check your window seals though and make sure the rubber is in good condition and isn't cracked or dry.
Outside of those things I'm really not too sure what would cause that much of a leak.

I’ve done some more digging and forgot to say but it’s on the driver side and isn’t just damp but fully holding a solid 4 inches of sitting water. Also damp infront of the drivers seat.

You could also have the seam seal leak behind the fender just below the pillar, there was a TSB about this for 92-95's, maybe even 88-95 if I remember correctly.
Also I think if the sunroof drain tube is clogged it doesn't wet the roof but runs to the pillar and then down to the floor but I might be wrong on that.

Update it was the rear sunroof drain. The attachment to the outside of the trunk was blocked with gunk and it leaked an impressive amount of water down a shelf in the frame righ down to my rear driver floorboard. Thanks! Got it siliconed up and baking soda everywhere!
It’s back and the rear left trunk (behind the tail lights) has water again the floor is soaked again too. Any way of a more permanent fix? Looks like the drain plug again but it’s still got a silicone bead around the fitting for the drain.

This is usually the tail light gasket that leaks and water gets into the trunk!
Not sure what generation Civic you've got, but in my 94 Civic Coupe, I was having water come into the trunk around the air flap/vent that equalizes the pressure inside the car when you shut the doors. If you're having this bad of a leak, get inside the car with a flashlight, with the back seat laid down and have someone run a garden hose over different areas of your car like the sunroof, doors, windows, trunk, windshield cowl, etc. While they are doing this look for the source of the water coming into the vehicle. This is how I found my leak.
Also - the sunroof drains have a clear tube that runs from the sunroof tray down to a black rubber 90 degree fitting to dump the water outside of the cabin. Make sure you have a good seal between the clear tube and the rubber 90, or else water will still leak from here.
