Default Programming new keys

Good afternoon,

This is my first time joining and using a forum so please be kind. :-). I have a 2003 Honda Accord V6 coupe that I enjoy maintaining myself as much as possible. I recently purchased two new keys with the attached remote head. I took them to the locksmith and had them cut ($65.OMG). I found a YouTube video on how to program the remote portion of the key, which was very easy. I learned from that video that an additional piece of equipment to program the new keys into the immobilizer system is required. I purchased a used Auto Keys Pro Tool CK-100+ Universal Key Programmer Device). I proceeded to watch the YouTube video on how to use the tool to add the key to the immobilizer system. I am hesitant in the process when I get to the screen to add a key, it says there are 3 keys in the system, which I only have one. If I attempt to add a key, it will only hold 3 keys and asks me to clear all keys. I don't want to proceed and be stranded and unable to move forward as I am under the impression; I need one programmed key in the system to program the new keys. I can’t seem to find much information if I choose to clear all the keys of how to move forward with programming the new keys. I hope I was able to describe my issue accurately that someone might offer some guidance. Thank you in advance for any assistance.
