Third gear gridding after full rebuilt

I have the following problem.
My car is a Honda Civic EK4 with DC2 motor and S80 gearbox.
After a general service on the transmission, the gears do not fit me well at low speeds, they were scratching,(2 gear when rpms are low and 3 gear and 4 gear sometimes) this was do and before. I had change synchronised 2-3 and 4-5 (set OEM by Honda) also changed the original clutch pump both(pedal and under the transmission ) but the problem still exists I contacted the workshop and they told me it could be the gear lever I wear a short shift by Ktuned (but I do not believe it due to this i had the same problem with other short shift in past) at high speeds the changes they fit well but not perfectly. I use oem oil MTF. in the past I have opened the suspension three times because I cut the 3-speed ring and the gear selector was broken inside.

Sorry for the late response. I would say look at the clutch system or the shifter. If the clutch is good and there is no air in the system and the throw on the shifter is adjusted properly for the shifter height, then move onto the trans itself.
FYI in my experience the short geared S80 gear boxes do not like low rpm shifts!
I had a brand new OEM out the box ITR trans have similar issues but after some time driving it the gears were more easy to shift. I notice at low rpms it will grind into gear or scratch, i like to shift past 4k anything under does not feel right.
The shift rod does play a big role! if your U joint has slop you will have shifting issues, i found this on ebay and messaged the seller to sell me only the lower half of the shift rod that has the U joint and its OEM and they are discontinued at the dealers,

Another thing to remember is the trans will want load applied when shifting! if you give it just enough load and shift it will shift like butter, im not saying rev match but rev it up a little before shifting this will aid in going in the next gear.
I'm currently using speed factory detent springs and Hybrid short shifter, this combo gives me crisp firm shifts, it does require a little more arm power when shifting but you get used to it. Its definitely not the setup for someone who ***** foots the trans. Speaking of ***** footing the clutch try kicking down the clutch a bit more firm when shifting.
