Hi i have a similar question. I have a 97 vtec lx 5 speed the motor blew so i had a 2000 non vtec auto motor to use to replace mine i swapped over everything off of mine onto to 2000 motor . ( trans, intake mani, exhaust headers, distributor, alternator, stater, ) u get the picture i swapped everything from mine to the 2000 block i didnt put my vtec heads on right away i ran it non vtec for bout a week. I finally put my vtec heads on and upon starting it the idle was horriable and wouldnt stay running unless i had my foot on the pedel. So after cleaning my iacv replacing my plugs rotor and knock and o2 sensors it fianlly stays running but the idel is still very rough and the car is running like crap pls someone help in out of ideas and rdy to junk the car!

Sounds like your ignition timing is bad, has happened to me a few times after a head swap for obvious reasons. Also, make sure your timing belt is in time.

I'm certain it's ignition timing. Get in there with the timing light.
