Hey so I was hearing some whining sounds when ever I drive, kinda like straight cut gears. Then I realise that there was a hole in the gearbox. Could this be the cause of it ?
No, that is a vent for the clutch/flywheel. However, the fluid that has been leaking out appears to be transmission fluid and that would be from the main shaft seal. Typically, when this seal is leaking, there is a high probability that the mainshaft clutch housing bearing is damaged/worn out... which would likely explain the "whine" coming from the transmission. You will have to pull the transmission out, open it up and inspect this area.
Have somebody listen to it, there's only so much we can guess here. Is fluid level ok? If idle in neutral the release clutch does it get louder? If it does your input/mainshaft front bearing is worn, that will cause the gear noise.
As far as your oil leak, again have a look up top first. I'd check the obvious upper leaks like distributor o ring and vtec sol gasket before jumping to trans input shaft seal.
