Pretty much all B series motors are direct drop-ins.
Some will need wiring changes, some wont.

I'd say a B18c5 is the best, but also the most expensive.

If your civic is an SI or VX(prewired for vtec) then you pretty much just need to wire up the knock sensor.

If your civic is not prewired for vtec, then you will need to run a few wires for vtec and for the knock sensor.

You can also get a rechipped p28(sohc vtec) ecu. This ecu doesnt run a knock sensor, so you wont need to wire that up.

For example, I have a '92 cx (all '92s are prewired for vtec), I got a type R motor and a rechipped p28.
I dropped the motor in using all the stock integra mounts, plugged in the integra engine harness to my stock civic main harness, plugged in the rechipped p28 and was on the road in no time.

Easy as pie.

A VAFC is not going to bypass anything so that you don't have to run a KS... A VAFC would eliminate VTM however if you need to run a line for VTEC press.. But if you got a VX or Si chassis as Slopoke said then you don't even have to work about that.
