Well I've been at it since yesterday trying to remove the transmission following this guide:the Ef guide - auto to manual - Civic Forumz - Honda Civic Forum
I have done the following:
-removed side,front, and passenger mount
-cooler lines
-starter
-silenoid
-both axles
-have not removed shifter cable-
I have been prying and prying, it will move away from the engine about 1/2'' then go back to about 1/4'', I can see the converter exposed. I have only removed 5 speeds before and haven't touched auto since I'm converting auto to manual

did you unbolt torque converter from the flex plate?
This.^^^
From under the car, there is the black service plate between the engine and transmission. Once you remove that, it exposes the bolts you need to remove from the flex plate. You will have to rotate the flex plate to get to all the bolts.
When you go to reassmble, these don't get tightened much so make sure you find a service manual to get it right.
