I have my drag car all set up and running. It's running aem series 2 with a t1 trigger, rsx coils, wireworx harness, speedfactory 4bar map, mac boost solendoid, ngk 8EIX gapped to .020. So when it's on the dyno in neutral it revs no issues, once it is under load and starts building boost the ignition breaks up. I checked the could grounds and added a ground to the head. Checked plugs, trigger gap ect.. any ideas?

 

Make sure your battery voltage is good in the pulls, check all harness pins and connections, make sure your battery power wires are good heavy gauge. Everything you said seems good and you shouldn't be experiencing any issues. Could be a simple setting in the EMS software causing the issue. I've seen settings in Hondatas Smanager software overlooked causing misfire issues. Try posting in AEM's forum as well.
