Default Mini me swap with a auto to Manuel conversion

I have a 97 ek hatch with 00 front end. One of the previous owner did a granny swap to 5 speed from automatic and also a y8 head swap. I finally fixed some of their screw up. I hooked up like 6 to 8 hoses they capped off and fixed the 2 wire to 3 wire iacv wires. They had the 2 wires ran backwards like dipshits. The only thing that wasn't done was the third wire (the Orange one) that gets unplugged from ecu was never cut off the plug like I kept reading it should of been cut off and disregard it. So should I cut that Orange wire cause I have a bad idle surging no matter what I do. I have replace iacv at least 3 times so that's not the issue no more. Also I know they use the y7 harness which I know can work but in this case I don't think it working properly cause I'm 99% sure since car was an auto that the harness use was an auto harness. I know it sounds like it's fucked up car, well it is lol until I get the idle fixed and then my head gasket next. Other then that it's a great car pretty clean runs good

Ok I will tomorrow for you.
I also found out they previous owner that did the mini me swap and tranny conversion left the automatic wire harness. I been wondering for a while now if engine wire harness needs to be swapped to a Manuel one cause I have only knock sensor and o2 sensor light on. So the only things wrong with the car is the idle surging, head gasket, no reverse light, and neutral switch not hooked up.
The iac is wired up right as far as 3 different resources of looking. Just the Orange wire not cut from the 3 wire iac harness. Iac been change at least 3 or 4 times with different ones. Head gasket blew cause idle surging to long. Everything that I looked at, as far as the reverse light plugs good bulbs wires there and what not. And the switch just don't need clutch pushed in. They left the white box under the dash for automatics car. Like gear box of some sort or something a long those lines. Now if I have the car in gear at a red light if my right foot on brake and I push the clutch peddle in about a qrt way in give or take the car will even idle from 1k to 2k depend lightly you push peddle in and hold it. When I do it I usually get it around 1k but sometime it doesn't wanna do it so it stalls trying to get the peddle pushed just right
