1990 Honda Civic running issue

So the problem with my car is that it runs really rough when I first turn it on, but as soon as the check engine light turns on the car runs perfectly fine. What could cause this issue?

Usually the guys that know and can help would need more info. Is it stock or swap? Auto or manual? Etc. Also if you have checked codes what they are.

its full stock and manual 4 speed, also i haven't been able to check the codes out sorry
