Pulled CEL Codes from 99 civic EX - where to start?
I have a 99 civic EX, one day it started to misfire and spuder while accelerating from a dead start; seemed to run ok once in the 2800-3200 rpm range. The next day the check engine light came on and it's running worse. I pulled the codes and got the following:
P0705 Trans - Trans Range Sensor A Circuit malfunction (2-posi)
P0706 Trans - Trans Range Sensor A Circuit Performance (2-posi)
P0301 - Eng - Cyl 1 Misfire detected CURRENT
P0302 - Eng - Cyl 2 Misfire detected CURRENT
P0304 - Eng - Cyl 4 Misfire detected CURRENT
P1399 Eng - MIsfire Detected Current
P0301 - MOD $oE Cyl 1 Misfire Detected CONFIRMED
P0302 - MOD $oE Cyl 1 Misfire Detected CONFIRMED
P0304 - MOD $oE Cyl 1 Misfire Detected CONFIRMED
P0300 - Random Multiple Misfire Detected CONFIRMED
P1399 MOD $OE Misfire detected PENDING
I have not done a tune up in a while and I have an exhaust leak that may CAT or above it. Any suggestions on what I should do to identify the cause or where I should start?

Took a while to get back to the car, but I finally had some time. I cleared the codes and drove around for 15 minutes, while the sputtering continued when accelerating - once up around 2000 - 2800 rpms it seemed to run smooth unless punching the accelerator - the CEL did not come back on. Last night I drove around some more to let Lukas Oil Deep Clean do its work. Well of course the CEL came on. The codes this time are the same except it's only cyl 1 and 2.

Also, before going on the drive, I used a test light to check the spark at the distributor for each plug wire connection - all sparks seemed strong. I then removed the wire to each plug one at a time; the engine sound and smoothness changed as the plug wire was removed for each cylinder - so I believe all cylinders are firing.
Could a bad catalytic converter cause the sputtering? I can hear an exhaust leak and it is the exhaust sound that make the sputtering most noticeable.
Otherwise, its seems to run fine for the first half mile when cold. Therefore, I'm thinking perhaps the problem is in the fuel delivery system or something that is effected once under normal engine temp.

Start with a full ignition system tune up - plugs (NGK), wires (honda), cap, rotor, and ignition timing.
The transmission codes are a separate problem. Bone stock 99 Civic EX or modified? If modified, list the modifications.

It is a stock EX. I noticed today that it runs fine when first started while the "choke" is on. Once the rpms return to normal idle is when the sputtering starts.
