Auto to manual cost on 2000 Honda civic hx
I got the pedals, master cylinder and reservoir and hydrolic line for sale if you need them...
Aside from that you will need an auto to manual motor mount (150 new or cheaper on ebay), manual ecu (i got one as well) and of course manual tranny and shift linkage.

I did it for around $500 on a 99 DX. I got a steal on the tanny and clutch though. Depending on what tranny you get and what clutch you want to use I would say anywhere from $500 (used tranny and clutch not a EX/Si) to $1000 (EX/Si tranny and aftermarket clutch)
Also might have to replace CV joints or half-shafts when you do the swap. Definitely want to do ball joints while you've got em out.
Good luck, It's not that hard if you do your research, get you the right parts and have a few helping hands for anything that comes up.
