Honestly, and I know you don't want to hear this, nothing will help with that auto trans. The best upgrade would be to swap to manual. Otherwise I wouldn't do any mods, all they'll be is noise makers.
The cost varies to do a 5spd conversion, either you do it yourself of pay someone to do it. You collect all the parts or someone else does it with the install. YMMV
The swap is simple to do. Everything bolts right up.
Figure $500-$1200 for the trans, depending on what kind of trans you get (LS trans $500, B16 LSD trans $1000+)
A used peddle set and new master/slave setup will run a couple hundred, and a clutch and flywheel are like $150 new from Exedy.
Then you may need a manual ECU, probably $100.
But everything is plug and play, shouldn't take more than a long afternoon to swap it.

you can get more power chipping your ecu with these mods:
new spark plugs
nkg wires
cleaning injectors
recalibrating tps
cleaning the throttle body
a decent cold air intake with decent filter
exhaust manifold
2" exhaust piping
but that's a lot of money!!
the first thing i'd do is to swap the transmission, there's no need to buy expensive parts with an auto transmission

if you do an auto - 5spd manual swap you'll be looking at around $2k after it's all said and done. (including labor)
The nice thing is that your car is in working condition, so if you really want to go that route you can just piece everything together over time.
If you get a decent clutch, flywheel etc then you should be able to get some more power to the wheels than what you did normally with an automatic, so in a sense that itself is a power boost.
Source: I just had a auto-5spd swap done to my b18b1 LS integra, I chirp in 1st all the time because of RAW JDM POWER YO (but seriously you'll get the most to your wheels this way)

Most cost efficient is to buy another car that is more suitable to modifications.
Just don't throw too much money on it.
If you can lighten it, that's usually free. Get rid of un-needed things. Header and intake might give you a little power, but a little. Also you could increase timing a couple degrees, make sure it's not knocking though. Once again that's free.
I had an auto integra before. Decent reliable car, that's about it.
