RESOLVED
I have searched around, and read the FAQ and I am not able to find anything similar.
The car does not have any CELs on normally. It seems to drive fine otherwise.
It does not seem to do it on a gentle shift, but if I slam the gears (1st->2nd) at red line the CEL will flash, if falls out of VTEC going into the next gear (2nd), then once I shift again (to third) VTEC will engage again, but not being in VTEC the shift wont chirp the tires or anything.
Fuel pressure is about 55 psi at idle.
the plugs are newer platinum plugs, and they are running a little hot.
the wires are also new.
I am going to try and do fuel filter, cap, rotor and see if that helps, but I doubt it. I just dont know what else to try.

you say that it falls out of vtec going into 2nd, but if the rpm drops below the vtec engagement point, youre describing normal operation..
if youve got a stock usdm itR, with no vafc the factory redline is 8500 rpm, and the vtec engagement point is 5800 rpm..

I appreciate the suggestions and help guys.
The issues was a loose thermostat ground.
I would not have thought that would do it, but whenever I shifted hard enough to chirp the tires the CEL flashed and it fell out of VTEC, even though I was still over the 5800 rpm engagement point.
