Post [HELP] obd1 to obd2 ECU swap

I just swapped out my old obd1 (P72) for an obd2a (P72) ecu. Now the car won't start, it cranks but won't turn over. With the obd1 it starts just fine. I checked to make sure the the injectors, starter, and the IACV were all OBD2a and as far as I can tell they are based on the connectors. The only Thing I can think of is maybe there are some cut wires in the wiring harness. Can someone please take a look at the pictures I posted and help me figure this out?

This is the working configuration obd1:

Please help if you can, I just got out of the military and I need to pass emissions now

Looking at the engine harness, your car is a 99-00 automatic right?. The small plug with the "missing" wires is for the transmission. The car won't start because you are leaving disconnected one of the prinary plugs. If the plug doesn't "fit" on the OBD2 ECU then it must be an OBD2A ECU and you need a 2B ECU.
