Default ecu help

i drive a 94 honda civic sedan automatic tranny
i swappd the motor to a D16z6 vtec, also i had to change my P06 ecu to a P28 so i was told, so i got one but once installd my car took a while to turn on and also it did nt let me switch gears
so i thought it was tranny but i switchd my ecu back to the P06 and it was shifting good! so i want to know what the heck is up wit the ecu they told me to change ot because my car kept on turning off when i was stopped completely even on drive. it would also take a reallyy long time to turn on
can someone tell me how to make this ecu work please or something

It's got to do with the fact that the p28 is from a manual car. sort of like a GS-R ecu would not work to well/if at all with an auto LS. (Correct me if im wrong but that's my theory)
