Let's say my car is misfiring is cylinder 3. Does that pretty much limit it to being cylinder 3s spark plug or wire?

not exactly. i had a misfire in only cylinder 1 and it turned out the be the harness. i ran a straight wire from the injector the the ecu and voila

Specific cylinder:
-plug, bad
-wire, bad
-fuel injector, clogged or stuck open
-fuel injector wiring clip, no voltage
-blown headgasket

On the mechanical side a missfire could be from incorrect valve clearence(hanging valve) and any other compromise of compression levels needed for correct and complete combustion wether being in the head or block.
Missfires from compromised fuel systems, mainly individual injectors wouldnt be the cause if you are loading up unspent fuel in the exhaust system during the missfire condition(rich, smelly fumes)unless the injector is stuck open.

move injectors from problem cylinder to a known good cylinder and see if the problem moves with it.
Do the same with the plug, wires, ect.
then finally check compression if all else fails.
