Default Transmission rebuild problems

Rebuilding an L3 tranny for an 89 CRX SI. Combined good pieces from a couple transmissions (shift fork broken on one, synchros roasted on another). Assembled the entire tranny, and discovering that as I tighten down the case in final assembly, that the shift fork assembly is pushing down and interfering with the operation of the shift rod. That is, you know where the shifter moves to the left (to the 1st-2nd shift side), or to the right (to the 5th-reverse), it gets all bound up.

Am I missing something obvious here? I measured the shims on the mainshaft, don't think that's the problem, didn't see shims for the shift fork assembly.

Is this a question for mistabone?

Thanks in advance if you have any insight.
