Ok, so I'm almost done but am stuck on a few plugs that I can't find where they go. Here's some pics. Hope you guys know.

The rectangular plug with the red/yellow and green wire plugs into that EVAP purge solenoid that you have shown in the 2nd and 4th picture. The vacuum hose for the EVAP purge usually goes into a nipple on the intake manifold. But since your swap is JDM, the JDM manifold doesn't have the nipple for the EVAP purge. What ECU will you be running? The JDM one? If so, you can just disconnect the EVAP purge solenoid all together and you won't get any CELs.

What color are the wires for the other connectors? That would help.

And what year chassis is the motor in?
