Default Speed sensor and rough shifting.

The car:
1993 Honda Accord Coupe Se
Swapped motor and transmission from japan - h22a1 motor with lsd transmission
car was swapped from automatic to manual

Problem:
Recently I wasn't getting any pressure in the clutch making it very hard to shift gears. I got the car to a shop. Had the clutch master cylinder and slave cylinder replaced. The car was shifting so smooth it was unbelievable.
However. After I shortly left the shop I realised that my speedometer and tachometer were not working. They were working before the car went to the shop. And since then I have noticed that it was getting hard to shift again, but I have plenty of pressure in the clutch. When i jam the car into first gear, with my foot on the clutch, the car does creep forward. The rare occasion it will stall out. First and Reverse are almost impossible to shift into. The shop was closing so no point in going back. I am going tomorrow as they are open tomorrow. I also noticed that my vtech was not kicking in, it usually does at 5100-5200rpm, but it isnt working in any gear. My question is could the speedometer not working cause my transmission to not allow me to shift into gears smoothly...? what im thinking is because its not working correctly, its like the car doesnt know what gear to let me in... for instance, when your driving doing about 40km/h the car will not let you go from second to first, until you reach about 20km/h because obviously 40 would be too fast. You get where im going with this? its hard to explain. When the car is off, i can get it to move into any gear nice and smooth, but when running its a different story. any advice is much appreciated.
