Icon2 01 Civic w/ k20a2 swap Ball Joint problem

First i have to say please forgive me for my lack of knowledge on these car.
I have an 01 Civic 2 door coupe in my shop, just doing some side work for a co-worker. The car has had a k20a2 swap done to it (as far as i can tell) The car just needed a lower ball joint and a wheel bearing. Ifigured no big deal. When i got the car in the air i noticed the nut holding the ball joint was only halfway on the stud. Not thinking i ordered my parts and took it apart... but the new joint is the same size as the original one. The taper on the ball joint must be right, it took a hell of a pounding to get it out. But the stud is just not long enough for the castle nut to come even close to the cotter pin going in. Anyone have any ideas? My thought is that the control arms must be from the RSX donor car and the ball joint is from the original civic front end. Maybe new (or junkyard) civic control arms are what i need, just not sure. I have lots of other questions about things that don't look right but this is a huge saftey issue so i will start here. Thanks for any help.
