What specific things should I consider when rebuilding my engine??

My GSR has been acting up a LOT lately, I feel like it's on it's decline. Problems have come up one after another, and I'm tired of patching the problems with band-aid fixes.
I think it's come time to just rebuild my entire engine, but I know NOTHING about motor work. What types of things should I add to my laundry list when I take it to a shop to rebuild it? My budget is around 2-3k, anything under would be great, but my priority is doing this right. I'm more concerned with getting a like-new condition motor rather than putting up some ridiculous all-motor numbers. I plan on beating the snot out of it (I've been racing it for a few years now and I intend on continuing).
Any suggestions will be appreciated, thanks!

I also just discovered the All Motor section, which I am reading religiously. Still, any suggestions would be great.
PR3 pistons (mabye 82mm?), 2 layer head gasket, semi mild cams, supertech springs/retainers, 3 angle valve job, OEM bearings, shot peen rods if you can find somebody to do it, ARP hardware, a REAL header and tune.
Thats a pretty decent daily driver that will give you some umph..
