Default 96 D16Y8 swap to a 00 D16Y8 Help

Ok I have a 1996 5 speed civic with a bad motor.And I have a 2000 civic auto crashed.I was changing out the motors and noticed the are not the same............ So what do I need to change to get it to work? the intakes are the thing that is see that are not the same. PLEASE HELP..

If I were you I'd just swap blocks and leave it at that. Pull everything off of the old 96 engine and bolt it onto the 2000 engine-intake, distributor, alternator, etc.
