I'll try to make this as clear as possible w/out typing too much, Lol.
Ok, so I installed my Clutch Masters twin disc clutch set, along with a GSR tranny with Quaife LSD and MFactory 4.05 FD.

The car starts up perfectly fine, but can't get into any gears. Seems like the clutch isn't disengaging. When the car's off, I can get into the gears just fine.
I know about having the clutch bump/pedal stop from this thread: http://hondamarketplace.com/showthread.php?t=2600973 (Very helpful, BTW).
From going over that thread, it was said that you'd know when the clutch fully disengages when the pedal starts to feel soft again (no more pedal effort/pressure).
So I tried to 'feel' for the soft spot and cannot find it, even when pushing the pedal all the way to the floor (gradually). After that, I went under the dash to try and make some adjustments to the CMC push rod/linkage, but failed since the rod/linkage just spins as I try to loosen the nut. I also notice a slight leak/seapage of fluid on the linkage. Both the CMC and Slave are OEM as far as I know (134K miles). Could the CMC/Slave be the problem?
I'll most likely going to replace the CM & Slave cylinders as they are 14yrs old (hopefully the replacements will fix the problem).
The twin disc setup, throw out bearing, and tranny came from a running car with about 100-300 miles on the twin setup itself.
Any help/suggestions would be appreciated. TIA!

Oh forgot to mention, I had my brother push in the clutch pedal and releasing it. The slave is working, but it seems like it's not moving as much as it did before...? The fluid is dark, which indicates the seals are worn/breaking down, so I'm going to look into a new CMC and CSC while I'm at it.

New CMC & CSC installed, still have the same issue with the clutch not disengaging and not being able to get into gear.
Will be pulling the tranny out (again -_-), and see what I did wrong/what's wrong.

Any suggestions/ideas before I pull out the trans? Really don't want to pull it out if I don't have to.
Crawl under the dash, pull the carpet down and look for leakage from either the Clutch master or Brake master. That way you can tell if either of them is leaking into the cabin soaking the padding. Don't forget about pinching the boot on the slave to see if that's leaking also.
Drain the res of the master, take out the disc/screen and clean. Refill and flush fluid 'til it runs clear. Pull the bleeder all the way out and check for blockage through the hole, re-install.
Then bleed it all again for air.
Another thing would be to look at the "U" bracket that holds it to the arm of the clutch peddle and see if it's in the middle. Maybe it needs to get unscrewed a few turns to give more travel/fluid..?

I think that your cmc isn't pushing your throwout bearing far enough or it is over extending it. Play with the master cylinder and make sure you can adjust your pedal throw... good luck Mark.

I had a feeling that it was how I installed my clutch. Turned out I had the discs in the wrong order, AND flipped the wrong way. Epic fail, Lol.
But it's good now. It's installed correctly this time, haha. I adjusted the CMC rod linkage at the pedal, and now I can drive it without the need of a clutch pedal stop.
