I don't have a timing light, I will try and check this ASAP.
The CEL does flash on ACC and go off, as far as I know it is working properly.
Ok, last night I removed and thoroughly cleaned out the IACV and throttle body, I also sprayed a good amount of carb cleaner in the intake manifold while the car was running and hit the throttle.
I am still having the same problem, the car took a while to start this morning and I am experiencing the same hesitation.
I forgot to mention that I also replaced the battery about 3 months ago.

Gently clamp off the return fuel hose going back to the gas tank after the fuel rail, this is called dead head pressure, see if it helps your cold start then go for a drive, dont drive too far like this, just enough to see if it makes a difference, stop on the street and remove the clamp. If it helped, clean injectors, replace fuel filter, clean fuel pump ground connection, try a normal start and drive, still acting up, do some serious fuel pressure and volume testing and see if you need a fuel pump.

I am going to check the ignition timing with a light tonight... If the timing does not correct the problem I will try your fuel pressure test.
Does anyone have a link to the proper way to reset the timing?
The first thing in the picture above says to do is check idle speed, and adjust if nessisary (see section 11)

Just got home and checked the ignition timing with a timing light per instructions above. Timing is good.

I cannot hear the fuel pump prime under the seat when I turn the key to ACC but I hear a noise near the glove box....

The engine would not run if the fuel pump did not work. Do you have bright white spark at all four plugs? If so, I would suggest that you measure the fuel pressure and compression test the cylinders.
What do you mean by bright white spark? They were light colored when I removed them for the valve adjustment.
Just took her for a test drive around the block (main road saw full throttle and 60mph) no hesitation at the stops so far.
It sounds like the Kentucky derby under your valve cover dude. It could just be a knock though. Y7's don't have those sensors so you don't really know unless you know what a knock sounds like. A knock can still signify a dieing engine. It sounds like something with a piston arm though.
