Click noise when pulling off in 1st and going into 2nd and also in reverse
thats what i was just going to save the axels will do that, also is it a click of a squeek it could be the start of the throw out bearing going. Does it happen everytime you push in the clutch in 1st and 2nd?
My 2000 SI did the same thing until I replaced the clutch. Nobody seemed to know what the problem was. The pivot ball was bone dry. I think it could be as simple as that wire thing under the clutch fork but who knows.

my clutch is a brand new clutch masters stage 3 and cm flywheel and it did it becore the clutch. i know it isnt the clutch and dont think it is the axles since it does it in a straight line.

I'd check your torque mounts, ball joints, and brake pads (yes they can make a click if they are dry or loose in the holders/brackets). Inner joints tend to make a clunk on accel & decel when they are worn. Have you tried presing the brakes and letting out the clutch in 1st or R until it starts to grab and listen for the noise? How loud is the noise? Is it only one click or continuous when accelerating in 1st? Does it make the noise on decel in gear in 1st?
Easy enough to check the CV joints.
Raise wheels off ground, [one at a time] rotate wheel back and forth just a little, do you hear a "click", inspect boots, [torn/split open].
If not, place in 1st gear and repeat. 94

joints are fine. no rips no clicks in the air. and it does it when i pull off and reverse also. it is one click each time and i doubt it is the brake pads cause i can make it do it over and over while driving foward by blipping the throttle once and then pushing the clutch in and releasing it to make it do it again
Then I would have a close look at the release bearing, fork and release cylinder, [slave cylinder] maybe the retention spring is loose or fork stud socket, [fork] is lifting off the ball stud.

It is something in the drivetrain... Will it do it initially on a hard decel? Like for instance if you drove it up to 4 or 5k RPM in 1st or 2nd and then let off the throttle hard but didn't press in the clutch pedal? Basically giving the drivetrain a "shock" like it receives from accelerating from a stop or blipping the throttle in 2nd.
The clutch release fork, release (throw out) bearing, and slave cylinder only ever see "torque" when operated. Once the clutch pedal is released you could completely remove them from the car and it would still drive in that gear all day long as though the car wasn't missing anything. They have no impact on the drivetrain once the clutch pedal is released, even further, no impact on the drivetrain once the release (throw out) bearing stops contacting the fingers of the clutch pressure plate diaphragm spring.
Now something dealing directly with the clutch (Atomic1 maybe this was your issue): a fatigued/loose/broken dampening spring in the clutch disc "hub" can/will cause a click/tick/even a chatter noise at engagement or at initial load (start from stop, blipping throttle). However I highly doubt that's your problem since you had the issue before replacing the clutch & flywheel.
When you put the trans back on (and when you removed it) did you have both "bell" housing alignment dowel pins in place? If those are missing (even one) you can get all sorts of odd noises/vibrations from a tiny judder to complete transmission failure at the most extreme end.
Have you tried loosening all of you engine mounts & torque mounts (loosening not removing the bolt/bolts) at once and then retightening them all? Binding engine/torque mounts can cause odd noises/vibrations.
Also, check your axle nuts. Make sure they are properly torqued & staked (peened over).
Check your shift linkage for contact with the exhaust pipe or hanger. Also check all the linkage bushings & joints for wear, looseness, or binding.
Check the exhaust, that it's not hitting against something.
I know it's going to sound weird but... Check your accessory pulleys & belts (alternator, A/C compressor & tensioner, PS pump) for loose or binding bearings or loose/cracked belts. I know typically a loose/cracked belt will squeal or squeak, but I've seen strange things before.
How about your suspension? Ball joints (upper & lower), bushings (upper & lower), tie rods (inner & outer), stabilizer bar links and bushings?
Until you can rule things out (like the clutch was) there is a pretty big window to where the noise could be coming from...

Ill respond to this after wok cause thats alot to respond too,
i can say i know it isnt the clutch cause it did it before the clutch was insalled. it is coming from the wheel area from what ii can tell. i am going to make a video of it in the next day or so.

To localize the "click" have someone listen for for the "click" outside the car to get a better idea of exactly where it is coming from. 94
