I believe the idle air control valves are different between auto/manual on 99-00 cars.
The automatic will have a flex plate rather than a flywheel. Beyond that, I'm not aware of anything.

ok well i have a manual so i can swap everything over to the auto engine, I wasnt to sure if i had read somewhere that the intake or egr is different? i'll just have to see when i have the engines side by side
I remember reading somewhere that you have to repin the IACV from 2 wire to 3 wire or vice versa. Don't know for sure, I've never done one of these. Maybe it's possible to just swap the IACV from the manual engine.
automatics have 3 wires

so all u have to do is re-pin or re-wire the IACV and throw the flywheel and clutch on the new motor.
u can run the Automatic ECU with some modification though

Just swap the IACV. It's harder to screw up.
Converting the ECU involves clipping one resistor and replacing one with a regular strand of wire. It takes longer for my soldering iron to heat than to open it, do the work and close it back up.

Intake manifold is different, also throttlebody and IACV. Simply reuse your old stuff. Reuse your old IACV. So far as i'm aware you can't convert OBD2 ECUs from automatic to manual. You could do the OBD1 versions very easily in the way that thumper64 has stated.
