I have no experience with Hondata but I do have experience with chipped Ecus's. If you don't have the Skunk2 intake manifold(or JG), then stick to your stock ecu because there are no readily available programs out there that open up the secondaries on the stock intake manifold.
With a chipped ecu, it will run rich and so you would need a VAFC for fine tuning. I heard a Hondata is about the same price of a chipped ecu and VAFC.

Hey I just came back to this thread. To answer your question about leaving the secondaries open I read a post somewhere (I can't find it now) about there being more mid to topend power if they are left open. Bottom end suffered a little but not that much. When I got my swap I didn't have the solenoid under the intake so I never have felt the difference between open always and closed at low RPM's. I did tap into a vacuum line and drove with them always closed and really couldn't tell much change in around town driving. Anybody have any opinions on this?
