Unsure of what broke in drivetrain... HELP!!!
Last weekend I broke something in my drivetrain and have no clue of what it could be. I have a 90 DX Hatch w/ B16a and LS Tranny and custom stage 3 clutch. When I put this transmission in a week ago, it had this slight slip to it when I would shift gears. It was like something had slack in it like I had a bad motor mount. It would do this when I gave it too much gas when taking off but could also baby it to 3rd or 4th, then gas it and it would knock like when taking off. I can also keep it in gear, and tap the throttle and it would clank back and forth. I told you all that to tell you this: I replaced my axles because I thought it was a bad knuckle since my axles were bad. I went for a test ride and it ran fine all except that the slack was still there. After driving for a few hours, I ran it up to about 6500 and went to catch second but as soon as the clutch caught, something snapped and I coasted to a stop but without any friction. Towed it home, and went to assessing... When running, in neutral and clutch engaged (Pedal out) it has this whine to it and it will go into the slots for the gears. When the clutch is disengaged (pedal down) it grinds constantly and it will not go into any gear, it only grinds more when attempting to do so. It's ***-backwards. So I went to taking it apart, got the tranny out and the case off. No apparent damage could be seen except for one gear (I think 3rd) had about 1/8th inch shaved off the side of it. I stopped there because I was basically lost and I come to H-T to get answers and advice. So what could it be? Could it possibly be my pressure plate or something in my clutch assembly?

Differential maybe bad, if you hear knocking and its not coming from the motor, its the differential. Define custom stage 3 clutch.
your clutch feels like it's slipping only at high rpms due to a leak either in the rear main seal or the input shaft bearing. the whining noise ( metal to metal grinding ? ) is from your input shaft bearing also.
no offense but take it easy on any honda/acura tranny. they don't like to be abuse, if so then you would find yourself throwing money away all because you were driving recklessly/stupid just to be cool bro. engage clutch first than shift bro.
since you already took apart your tranny, it's a good time to replace the input shaft bearing bro or better yet, get a new tranny and think twice bro.

It sounds to me like you have a serious transmission problem. No other way around it. If there is metal shaved off third gear like you stated, then the trans was either put together wrong when you bought it, or destroyed by the previous owner. There should NEVER be any damage to any gear that you can see without measuring. If there is, it means something is seriously wrong with the transmission.
can you take a bunch of pictures and post them up of the internals of the transmission, especially the 3rd gear damage?
