Check your spark plug wires, spark plugs, distributor cap and rotor. Those are the main things that cause misfires most of the time when they wear out.

Check the valve adjustment. If it persists, check the injector(s). Were there any visible differences in the spark plugs?

swap out a plug and wire from a known good car first, just because it sparks doesnt mean it isnt misfiring or arching out the wire inside the head. after that, swap the injector with another cylinder and see if the misfire changes cylinders, and of course make sure your valve clearence is good.

as far as your idle concern goes, check to see if the thermal valve is sucking air while the car is already warm. take your intake arm off and look inside the throttle body, there is a little passage way before the butterfly, if this little passage way is sucking when the car is already all warmed up then you need a new thermol valve

yeap. clear out the codes. Drive or startup and see if the codes return.
Rather than using a scanner 2 clear out. remove the ecu fuse under the hood or disconnect the neg. on the battery for a min.

https://honda-tech.com/forums/acura-integra-6/vss-code-98-acura-integra-2486789/

it's located on top on the tranny close to the firewall on the passenger side near the rear mount bracket.

2 lazy to host a pic right now.

and this thread sounds like the issue u have. p1399 is a unkown code.
