Just bought an 09 Civic LX Coupe
Coming from this:

First "mod" I want to do is some lowering and some flush wheels.
Can someone recommend springs/coilovers and a wheel size/offset for a flush setup with minimum gap between tire and chassis?
I got rid of the STI because I really don't drive too much anymore... (it's an old guy with kids thing

you want somewhere around a 2"+ drop for minimum gap. i'd go 17x8 +32-35 for a nice flush look without rubbing or needing to roll your rear fenders, but since you use to own a STI im assuming you want to go as wide as possible so maybe a 17x9 +45. springs wont get you low enough, but you can pretty much go with any of the major coilover setups out right now. a lot of people seem to like the skunk2 pro-s.
whys everyone on honda-tech so ****ing worried about other peoples situations? let the man do what the **** he wants to. to the OP i have heard lots of good things also about the skunk2 pro-s, i plan to pick a set up next week.

Some people do. Some people like having a car that is fun and exciting to drive and yet has the flexibility of hauling around the family with relative ease.
And by the way I wouldn't go with the Skunk coilovers if you're interested in having good ride comfort. They ride pretty stiff and are geared more towards performance than ride comfort. You can certainly get rid of the fender gap with them, but consider the trade-off. Some good lowering springs will maintain most of your ride comfort, but they won't totally eliminate the fender gap.
